If your fence is built with rough palings, then it is easier to stain them, rather than painting.  Staining is cheaper than painting. Usually only one coat is required. But it may be necessary to stain the fence more often, which could be more expensive over the life of the fence.
 
Paint, on the other hand, may require two or more coats, depending on the surface, and eventually is likely to flake or peel. And while painting covers up wood palings, staining enhances them.
